Are you using any type of 3rd party tool such as Access Manager as a LDAP?  If so, then you'll have to add the users into the LDAP via an .lae file.

A Cognos namespace should exist in Cognos Connection > Directory. By default, the following roles of interest exist in this namespace: Consumer, Query User, Author, etc.

If a user is part of the Author role (via a group or explicitly): then that means he has access to both Report and Query Studio. Being part of the Query User group gives the user access to only Query Studio. Obviously, both have access to the Cognos Connection.

In Tools, there is also a Capabilities link. The Capabilities (who has access to which studio) are then defined within Permissions.
