Need tips/best practices for package creation

I'm trying to create a new package within the model and had a few questions on organizing the data.

I'm trying to add tables/query subjects from the database layer into a folder in my Transformation Layer.  When I create a new folder in the Transformation Layer, it opens up a tree and it gives you the options of either moving those tables OR creating shortcuts.  Well, it's my undestanding that the database layers should be kept in tact so moving those tables does not seem to even be a real option.  I can create shortcuts but from looking at the other folders that are currently in the model, they don't appear to be shortcuts.  They seem to be more like copies from the database layer.

So should I just create a folder and copy/paste the tables in the folder?  After this, should I just remove the "copy of" portion of the name?

Thanks.

Ok, I found out that I need to copy/past from the DB layer to my transformation layer.

I then create shortcuts from the transformation layer to the Presentation layer and paste in a new folder.

Now, I'd like to be able to organize everything I want in the package into the new folder.  However, I also want to use namespaces/folders from the other established folders to be included in my package.  I know that I can check which ones I want to include in the package but when I do this, it doesn't present the folders/namespaces in a tidy way.  I can create shortcuts but can't rename to the same name b/c they already exist.

I'm trying to create a new folder for a package that includes the contents of other folders PLUS include my new query subjects.  Specifically, I want an employee table for a group of user but I modified the employee query subject to not include the salary colums.  So now, I want to use my new query subject and pick and choose from the other folders/namespaces but want to keep the original names and create my package.  If I use copies am I going to have to rename them to "new folder - original namespace"

I'm looking for some insight on best practices.  If my example doesn't make sense, please ask and I will try to clarify.

Are you aware you can set data-items to 'not visible' in FM?  There is no need to add new query subjects where you omit them from the definition..
